So I've had this issue intermittently since I've had the car
But more so lately
When up shifting into second it makes a sort of scraping noise kind of like scraping a rock across concreteand the gear stick wants to stop. And the passengers Hear it. It doesn't do It once the car has been run for about half an hour and doesn't while downshifting. Still does it no matter how slow I change. And doesn't do it if the car isn't moving
Going to take it in for warranty i think. But where do I start making suggestions because it probably won't do it when I take it there for them to look at it, is it possibly my driving habits also?

Alright that's what I'll do. If it's a synchro will they just replace that or will they put a new tranny in?
I might also add. There's no noise from the tranny itself. Just the stick as well as the feeling. And also that rarely when shifting out of first. It kind of pops out as I pull on it a little. Should I also look at my clutch adjustment? And linkages

Just thinking it could be in the linkage under the gear lever, which is a relatively easy check and fix as just need to take out the center console to check it.
In my old coupe I was having gear change issues, got so bad I could not select 1st, thought I was up for a big expensive GB repair bill. Turned out a couple of bushes in the linkage were worn.
That said it was 15 year old at the time so many gear changes and loads older than you CJ.
Just tell them what is happening and they could check it out under warranty.

*update* so ive had the dealer look over the car properly and they couldn't recreate it. But I've managed to capture the noise on video it's normally that noise in the video with some slight feedback through the stick like it's hitting a shift fork or the guide walls or such. You can hear the noise it makes pretty clear. What do you guys think?

sounds like grinding to me.
Does it happen at certain revs ? is the car cold when it happens ? does it do it when its warmed up ?

Go back again and tell them to drive it again. If it doesnt happen, you drive them. Go to a different dealer
